Ok, so I finally did end up fixing it with the help of Toontrack themselves and having to fiddle around a little bit in order to find specific options.
Basically, I needed to open up Superior Drummer 3 as a VST in FL Studio. Then, in the top left corner I clicked on the arrow pointing right beside the cog which opens up the drop down menu. I then hit browse parameters. A list will appear in the browser tab on the left hand side. I kept browsing down until I found MIDI CC # 4 (Foot Controller) I right clicked, and hit link to controller. A tab then popped up, I played the hi-hat while pressing the pedal down, and voilà, it worked.
What an absolute headache. I definitely wouldn’t have managed to work it out for myself. So thanks everyone for chipping in. Have a good one.

Thanked by: Christian083You might want to compare the midi monitor values when playing the hi-hat in standalone vs. as a plugin to see if there is a difference in the incoming midi values for a closed edge/tip trigger.
I also had this happen once or twice in standalone and I resolved it by powering my modules off, refreshing the midi devices, powering them back on and refreshing/selecting again. You have to make sure you reselect the midi preset you want to use. Just seemed like a glitch to me, I think I had the hihat pedal closed while powering up the module and SD3 and maybe that had some negative interaction.

The MIDI values are exactly the same. As for powering restarting the modules and refreshing the MIDI input lists, I’ve done that multiple times and still no change. I think at this point it’s definitely something to do with FL Studio not mapping the notes correctly to the piano roll. That’s just a guess though. As I said previously, I am able to hear the hi-hat pedal close, but when I strike it, it still plays as if it were open.
I have no idea what to do at this point. It’s really frustrating…especially when I’m no expert at either pieces of software.
