export a MIDI track from your Pro Tools Session, doesn’t matter what’s in it since it’s for the Tempo info only, then go to the Track Menu and select ‘Import Tempo from MIDI file’.
This will set the Tempo Track correctly inside SD3. Next, deselect the Follow Host button and then use the internal Bounce. If you have the Follow Host enabled while Bouncing, it will use the Tempo of the current place on your Pro Tools Timeline but since the PT Timeline is not running while you Bounce, it can not follow any changes.
