When I import my own (stereo) samples and stack them in SD 3, they are in mono (since I stack them to snare and kick, which are mono channels of course). Is there any way around this, or do I need to create a new instrument based on my sample, and stack SD3 sounds on that one instead?

When you stack instruments SD3 should create X-channels for the stacked instrument’s close mics, meaning that the two stacked instruments are routed to different channels in the mixer. To see what instruments are routed where, open the “Route Instrument Microphones” window and select the position you have stacked instruments in. In your case, your mono snare should stay routed to the default instrument channel, and the stereo instrument should receive new X-channels in the gray “User Mics” section of the mixer.
If you want to route the instruments into the same microphone it’s possible to do, but you cannot switch between mono and stereo in the mixer, so you’ll have to route your default instrument to the stereo X-channel in that case. Note that SD3 does not compensate for pan law when you route that way. You’ll also have less phase control if you decide to go down that road.
