I am relatively new to recording and right now I just want to input drum sounds from EZDrummer into Reaper via the MIDI sequencer. I can drag drum loops into my DAW no problem and I can input drums into the MIDI sequencer using the piano roll but I cannot seem to enter notes in real time using the EZD interface (ie. clicking on the drum pads). Is this even possible, or is this not how the interface is meant to be used?

That would be too simple .You can connect a midi keyboard or other device.
How do you map each input/trigger to each voice in EZD? (or vice-versa) Is that a fixed assignment or can you manually map each input you desire on the hardware/input end to the voice you want in EZD? I’ve got a Yamaha DD-50 I want to use in some cases, and an e-kit running into an alesis DM5. I figured I could use the latter to ‘translate’ or bus the incoming signals and midi into EZD and drive their kit with mine.

EZdrummer has a fixed note setup, you can not re-assign note values in the plugin. A certain re-assigning takes place if you use Toontrack solo as your host and select ‘E-drums’ as MIDI Controller type in solo.
