Can anyone tell me if there is audible difference when using multi-out from SD3 to audio tracks instead of AUX tracks ? I ‘m considering this as a way print tracks from SD3 into Pro tools 12. Are there better choices to achieve what I’m trying to do ?

no audible difference, no.
If I were to print what I hear through the SD3 mixer to Audio Tracks, I think I’d stick with Aux Tracks in the Pro Tools mixer, since the Audio Tracks would need to be in Input Monitoring mode all the while working with the Session and then it gets messy if you want to record anything else in between finishing the drums.
With the Pro Tools 12 Commit and Bounce features, you can Commit a MultiOut Virtual Instrument with all its outputs, so it’s much easier that way.
If you do not use much of the SD3 mixer but want “clean” audio files per microphone for mixing in Pro Tools, you should consider using the internal SD3 Bounce.
