When I open EZ Drummer 3 in Logic, create my drum track and then do an undo process in Logic, everything is automatically undone in EZ Drummer.
This also happens when I close the plug-in window and change the track…
Do you have any tips for me?

Hi,
is this without the EZdrummer 3 plug-in window being in focus? It sounds strange but you could always try disabling the Keyboard shortcuts in DAWs in EZdrummer 3 Settings > Keyboard Shortcuts.

EZ Drummer actions such as adding grooves to the timeline are not recorded in Logic’s history buffer as they are pretty much internal to EZ Drummer (they do mark the project “dirty” however). Thus if EZ Drummer is not in focus when invoking the Undo command, Logic will undo its own history. If that happened to be instantiating a plugin, then it will remove it.
Only advice I can give you, other than having EZ Drummer in focus, is to save often. This way, you can at least revert to the last saved project unless it managed to created a more recent auto saved version of your project.
